Paper Mario's oldest entries were notable for including a number of obtainable partners. They each had unique personalities and abilities, some even became fan favorites and made cameo appearances in other games. Kooper is one of those party members that didn't get too much attention, but he's still a favorite of mine.
But, glitches take priority over my preferences. I experimented with a couple memory addresses jdaster64 found (shoutouts to him!) relating to Merlee's battle spells. Last year I managed to kill Kolorado using the double coin effect, and applied that same knowledge to Super Block Storage. I figured it would be possible to kill Kooper, but there were some complexities that made things somewhat improbable.
We'd need movement capabilities during both Merlee's spell and the Kooper Duplighost cinematic. This is difficult to achieve since manipulating cutscene movement leads to many softlocks and crashes. Additionally, speaking with Kooper is required since the game considers that an "interaction" - the whole reason he gets mistaken as the enemy we just defeated. We're unable to talk to him before certain intervals of the sequence.
That's why most of the later steps shown in this video are oddly specific, and slight deviations could throw things off. But, I discovered it is indeed possible! You could kill the fake Kooper using this method too, though it's not really the premise of this video.
You will be softlocked in place once Kooper (or his disguised counterpart) is killed. Not much around that as far as I can tell, though there may be some crazy process to activate an additional cutscene. Theoretically, you could undo the softlock by advancing another movement-locking event.
Although you see Kooper explode into dust before your very eyes, the game doesn't seem to consider him as truly "dead" if it were possible to switch partners or leave and return to this room. Either way, it's incredible we have the ability to watch Mario kill his friends by talking to them.

Mario is suddenly in the middle of level 1-1. A giant shell falls behind him from the sky and gets kicked by a monokuma towards Mario. After running for awhile mario reached the end of the level but instead of a flagpoll all that's there is a giant pit. He can either choose the die by shell or pit. Monokuma jumps on mario, exploding him giving monokuma 100 points.

Suuuuuuuuuuuuure. Try doing some pixel perfect sushi glitch and we'll talk later. I know this is TAS, btw. But even with TAS it would be hard.
Sushie Glitch isn't as hard as it seems actually, I tap c-down while holding a super slight up-left angle at the top edge of the dock. The most "difficult" process that went into this glitch video happens to be luck-based. It's very frustrating to get the coin type Merlee's Spell and know for a fact how many turns before it activates.

Could this be used to kill any NPC in theory, provided there's an enemy and a way to let you move during cutscenes in the same room?
Theoretically yes, the problem is it's extremely limited since the cutscene manipulation is so specific

Going off of that, if you performed an analogous glitch with a minor enemy in the same room as a boss, would interacting with that boss still be instakilled?
possibly, and as long as there isn't some sort of soft lock it could be a very useful speedrunning glitch (unless you have been cursed by the RNG gods

For anyone who doesn't understand this video, here is the process that is happening. In order for us to kill Kooper, we must use the delay of the addition of cutscene value that is used when Merlee's coin spell is used. The cutscene value is what determines if Mario should be able to move. If the cutscene value is 0 or below (-1, -2, -3, etc.), then Mario is free to roam around the outside map. Because of this, you might imagine that every cutscene played (including fights) increases the value by 1 when entering it, and decreases it by 1 when exiting it. We need to have the cutscene value at 0 or below when hitting the switch so that we can roam freely and enter a fight to activate Merlee. the easiest way to do this is to use a fight, however, the only enemies in this room are on the other side of the switch, meaning that we must be on the right side of the switch when killing Kooper. To do this, we must take advantage of the Sushi Glitch, which allows us to swim on land, but do note that riding on Sushi does not count as a cutscene, as the player can still move around the map. For anyone who doesn't know, the Sushi Glitch allows Mario to swim on land by incorrectly placing Sushi in the dock of Shiver City. This effect even persists between rooms, as Sushi is programmed to be able to swim through loading zones in the Jungle. Because we are never intended to enter a fight while on Sushi, the cutscene value never increments going into a battle, but does, in fact, decrease when exiting. We can use this to have a value lower than intended, allowing Mario to roam freely during cutscenes. We can even use Sushi Glitch to get to the other side of the switch, and Sushi can kill two birds with one stone. To get Sushi to this room from Shiver City, we must go through a room with numerous staircases, which can be tedious to navigate with Sushi. However, we can make an encounter in this room and run away, to get off of sushi without disabling the glitch. Because Mario did not hop off of Sushi or switch partners, the game still believes that Mario is riding Sushi, and thus plays the Sushi leaving room animation when exiting a room. By encountering a Clubba twice whilst on Sushi, the cutscene timer is incorrectly set to -2. We can then disable Sushi Glitch and head up to the partner upgrade block, which sets the cutscene value to -1, and pulls up a menu. By selecting an inactive partner, this pulls up the upgrade or cancel menu, and we are free to roam around. By pressing "a" to jump, we also select the active option, but there is a small window of time between switching options that neither option is active, allowing us to jump without canceling the option screen. Pressing the switch puts our value at 0, but it needs to be at -1 for the upcoming battle. By canceling the option menu, it is set to -1, and we can go encounter a Clubba. This sets the cutscene value to 0, and this is where Merlee comes into play. Her coin spell must have had 4 turns until activation: 1 for the staircase encounter, 2 for the Clubba encounters, and 1 for this final encounter. There is no way to tell how many turns are left, as it is random, so keep trying over and over until you get it. By using this, we are allowed to move, as the cutscene value is at 0. Merlee's spell contains the killing animation for enemies killed using this method and works on the last NPC or enemy Mario interacted with. While her cutscene is playing, talking to Kooper assigns Kooper to the last NPC/enemy interacted with, and the killing animation is played. ~RIP Kooper
