So here's a question: If I were to buy the Core Legacy AND a Rest pack at the same time, Can I run 2 Diff campaigns at the same time or will I have to complete one before reset?

It is possible to run 2 different campaigns en parallel, but I do not recommend it because it generate a lot of bookkeeping. I interrupted my first campaign to play another, and I noted all the cards in many decks before resetting the game. Once my second campaign was over, I put back the game where I was in the first campaign.

How about as my first legacy game? Was thinking about this or Clank Legacy. Never played any Aeons End or Clank game.

Aeon's End Legacy was really fun, I recommend it. I do not know Clank, but I see on boardgamegeek.com that it is not cooperative.
Personally, cooperative games are the best.

The problem I have with AE: Legacy is that 1/3 of the cards are under powered, 1/3 over powered and you could only use 1/3 of the cards normally (by the words of the designers).

Yes and no.
I play mainly with 2 mages, sometime 3, and I never, or nearly never, pick cards in all 9 market decks. Having one of the under powered card will not cause problem.
On the other side, the cards are not overpowered, it is the synergy between the cards that create an overpowered market.
