Yeah, Zilla Jr (or Godzilla from GTS) would definitely win despite being smaller!
He not only has own Heat Ray to burn his opponent with, but literally fights many different mutated monstrosities on a weekly basis.
Final Wars Zilla on the other hand is pretty much just like one of those monsters that his GTS counterpart fights, just big and scary, has big teeth and claws, and has little if any feats of his own.
