For me, unlimited always was about how outdated megaman was becoming, all the stages and robot masters are so hard because megaman himself is weaker in comparison. The game capping off with a boss you literally CANNOT beat fits this theme nicely and also segways into Light creating X as the worlds new hero, one that would never grow outdated like Megaman because of his *unlimited* (get it?) potential.
I always liked to think the X series was in an alternate universe. Light didn't create X to be a new Megaman and hero but as the next step in the evolutionary process, and considering in the original canon Light never knew about Zero it proves X wasn't meant to be some kind of countermeasure to him
What I love is it's not even a fight that you're dumbfounded or surprised you can't beat. It's Zero before passing the virus to Sigma. Of course he's gonna absolutely ROCK Mega Man's shit!
Let's also not forget the fact that the fight doesn't technically start until you shoot at him. Everything he does after that is just self-defense... Over the top self-defense, but still.

The upgrades megaman would need for that probably haven't been invented yet, and if they have i doubt they'd fit him.
