Resident Humongous Entertainment fan-expert here, I helped document the Freddi Fish easter egg featured in this video, but I can honestly say that Putt-Putt Saves The Zoo has a larger number of outright bizarre easter eggs and unused content, including Putt-Putt throwing up, a strange and mildly violent non-joke about a moose, a pope mole, and some weird developer in-jokes hidden inside the art and audio assets.
I don't have any specific "WTF" easter eggs but Halo 3 has some really cool ones and I think Treyarch did an amazing job in their COD:Blackops series. It really blew up and made easter eggs in video games really popular.
For Turning Point various fruit came with the Unreal Engine as test models. I know the apple was meant as an easter egg, but the Banana was something we used for AI, steaming, or cutscene triggering. They usually had a no render flag so they only way you'd ever see it is in the map editor, but i guess a few slipped through or map designers left it in intentionally.

Not sure whether anyone have mentioned this already (I mean, 500+ comments), but Fall of Liberty Easter egg is absolutely based on René Magritte's painting "The Listening Room" (La Chambre d'Écoute) which indeed depicts a giant apple occupying most of the room. Really cool to see that there are Magritte's fans among the video game developers.

my top 5 favorite video game easter eggs: 5. secret cutscene- the witness. in the beautiful 2016 puzzle game: the witness, at the start of the game, draw a line from the sun to a certain door, which will unlock it, it leads to a hotel, follow the path to the arch that shows off a long 4th wall breaking cutscene, i wont go into detail about what is in the cutscene, so the only way to find out what is in the cs is to either look yourself or save having to buy a playstation 4 or microsoft windows by just watching a yt video on it. 4. shrek ball- sanicball. truly a weird easter egg in a weird game. there is a hidden shrek ball in sanicball that you unlock by simply typing "#Shrekt" with no spaces or quotations, it even plays all star when you do this :/ 3. heaven- stanley parable. the stanley parable is known for 4th wall breaks at often times, but has 19 endings, 1 of these is heaven ending, to start, find and click 5 awaiting imput computer screens in the correct order, (restart the game after each click,)doing so teleports you to a room with colored buttons that do nothing, along with some message saying "stanley, welcome to heaven". ik its a bit weird :/ 2. secret ending- sonic.exe. im not really gonna explain this one cause it has a lot of complex objectives required to unlock it ( :( Sorry ) 1. Old lobby- roblox blox hunt (sorry i couldnt think of anything else to put on 1 one) when you spawn into the lobby, go to the sewer, then walk to the right and turn the corner and jump through the hole to find the old blox hunt lobby. I have a suggestion for a creepy Easter eggs in roblox piggy chapter 11 after opening the blue door and look at a watch tower you can see a creepy shadow or ghost watching over and a white board which if you use the letters and find the letter in the next 4 or 5 (I forgot) spaces (example: a would be turned into e or f) you would get a message from a person seemingly being started to be infected by the virus
