Shadow working for GUN is a misconception. In the Japanese version Sonic 06, he's never once referred to as an agent or implied to work for them. The head of sonic team also confirmed that Shadow doesn't work for GUN, but if they're useful to him then he'll cooperate. He'll even work with Eggman if he's useful to Shadow.
