I think that noise is caused by the mine clutch bearing. My transmission makes exactly the same noise due to the previous owner not servicing the gearbox in 200,000km plus it is still with the stock clutch. Currently the car has 280,000km and is still with the stock clutch, possibly when I do the swap I will put that new bearing in.

My (new-to-me) MSM's transmission sounds exactly the same. Bought the car at the beginning of February, and being my DD....shifting gears hasn't changed/gotten any worse nor has the whine. I did drain the transmission oil and it looked like swamp water....also a fair amount of material on the drain plug- filled it up with the Ford Unicorn Jizz....no difference. I'm guessing it's an internal bearing on the carrier shaft(?), and now wondering if I'm "on borrowed time" before something fails, or if it'll just be an annoying sound until I can replace the transmission.
Ugh, the car sounds like I have straight-cut gears/a sequential gearbox....

Did you find out what it was? Same noise just started in my 2000 mx-5 after I changed the speed sensor. I was thinking that I didn't get that support bracket back in the same position.

I'm fairly certain it is an internal Transmission bearing.
