I can't convert it into a vector, even in Inkscape without loss of color or quality. Is there a way to do this?

Well krita is more appropriate for illustrations and concept art, but with its vector and refrence tool you. Can create amazing Mangas and comics . However i think Clip studio has it's own reference pose tool, which is really rear to find integrated in any art software (That's why manga artist tend to use Clip studio)

whenever i tried to move a box it moved the whole thing was on same layer using same tool
