The blue and red gems being clarity and uncertainty is an interesting theory but I think you can tie it their secondary properties back to their main one. Fire is made with heat, which would make the red gem a sort of heat creator. Heat is a form of energy, so it could be extrapolated that red gems can revive people by giving them "heat" or the warmth that comes with being alive. Blue gems would be the absence of this heat, absorbing it and leaving nothing. This could make the "clarity" element you came up with more a byproduct of removing other external energies, like it absorbs other forms of light except the moon's for the dial. Also green could represent matter and yellow represents energy, two opposites of our reality. It makes green a bit more broad for its creation and destruction gimmick and makes yellow make a bit more sense than just being symbolic.
Green and yellow representing matter/energy also kinda makes sense with The Twins, as spazmatism spews fire (matter) while retinazer shoots lasers (energy)
i think wilson being capable of converting gems into other gems also just fits into the framing of his skill-tree; transmutation n alchemy, which today is considered the root of modern chemistry
Alchemy is a pseudoscience, its not the root of chemistry at all. It did lead to the creation of chemistry but alchemy doesn't have anything real so it cant be called a "root". Inspiration would be a better word

I made a theory a while ago that each gem represent a element unique to The Constant and a entity behind that element that all once were whole to form “Alter”, goes as simple as: Red = Soul, due to being associated with life and healing. Deity is most likely the volcano from Shipwrecked, or something within it, as it feeds off of life similar to the life giving amulet and creates life of it’s own through Dragoons. Wortox’s souls also are the same hue. Blue = Death, due to being associated with death and life draining such as the cold. Deity is most likely what causes Winter within The Constant. Purple = Nightmares: Self explanatory. Deity is “Them.” Explains why “Them” is named the way they are, since they are made of two deities judging by red and blue gems making purple. Orange = Warping: Deity is The Maw from Gorge, as the wormholes have a orange hue associated with them and violate the laws of physics according to Wagstaff, and The Maw is notoriously slothful and lazy. Green = Creation: Deity seems to be Wormwood, as Wormwood in themselves is a “creation” of Alter, and the green gem within their core. Yellow = The Sun. If Alter is the moon… then… what is the sun?… Opal = Alter. Self explanatory.

Yellow gem: Represents light. It has the power to create light with the energy of nightmare fuel. Iridescent gem: Represents the power of Alter itself. It harnesses the combined gem’s power, which is from the moon, to mimic the moon’s power. These are most likely a combination of all the gems, which is why Wilson can craft one with every type of gem. A lot of my speculation comes from Maxwell’s quotes, which indicate that the gems that he didn’t create (he created red, blue, and purple) require the nightmare fuel, or pure energy, to function properly.

You forgot that every gem and elemental creature is connected to a different plane of existence, like per-instance, y'know the forge? That's where red gems come from, even Maxwell has some quotes stating that certain elemental creatures come from certain lands outside the constant. My theory is that there isn't just a idea of what the gems convey, but also deities and planes of existence that are connected directly to them as well. Hell, you could even say Alter proves my theory to be true.
i also feel like the transmutation could be explained by wilson being around the longest. he knows how these gems work, and has found out how to use them to create other gems in the possible years, or even decades that he's been trapped in the constant.

Haven't watched the video yet so idk if it's brought up but I just wanted to mention it's a pretty neat detail that each of the 2 groups/tiers of gems has two gems that are opposite to one another and a third gem that has its opposite in the other tier.
That could be true, I just feel like there has to be some reason klei chose a green gem rather than something like an iridescent gem (which would make more sense as its alters gem and wormwood came from alter)

Living creatures also "burn" calories, they are walking bioreactors, produce heat. Life is almost always accompanied by heat production. If it has enough "life" energy to resurrect, then it surely has enough spare energy to make something combust. Blue Gem - I think it really just is a gem that takes away energy - I think that the Magnifying Glass craft is just because it's the closest thing they got to glass. The Moon Dial blue gem could make water vapor condensate and fall into the Dial increasing the amount of water as needed, until it all overflows. Purple Gem - This was pretty on point. In my opinion it symbolizes space and the universe. Wanda's watch can already be crafted without the Purple Gem, "is it time to take a dip into the timestream?". Time. Without it. You can also teleport using Telelocator Focus, bending space.

I have written with a lot so please read So ive been writing a character who specializes in gems so i have so theories Red represent energy and life (energy because of the fire and the wagstaff goggles that shoots lazer balls [which contradicts your theory of red gems] and life because of the live giving amulet and wandas ageless watch since they let you live longer and bring back the dead) Blue is the lost of energy (coldness) and clarity (same as your theory) (life isnt clear so its still kinda the opposite) (one thing that kinda is oppose to the clarity theory is the purple gem allowing you to see things (the nightmare amulet making you see nightmares and the telelocator staff allowing you to see stuff (wilsons and walanis quotes) Purple is sight and raw power (sight because of nightmare amulet, thulecite gardener hat and telelocator staff and raw power because of how many diffrent uses it has (also green gems are more time based than purple because of wandas quote for the deconstruction staff) Orange is teleportation (because all of its uses i think, also i dont see any of the ruins gems as opposites) Green is time and conservation (time because of wanda quote for decon staff and conservation because of the construction amulet) Also i see wormwoods gem as a mutated green gem since its from altar and it can transmutate gems and it looks totally different from any gem we seen and it works differently Yellow gems is stability because it was needed for the ancients to be stable before what happen to them and light is needed for life Iridescent gem is a mixture of every gem because of wilson and it has the power of lunar energy I didnt think about wilsons crafts sine i think they mostly gameplay and not lore wise
