It's worth noting that the component used in BOT's body was Brawl's brain. Imagine being part of a gestalt consciousness that can only think about destruction and hatred, and then waking up after a mostly-fatal blow as a shitty science project robot that can't even speak.
I think the scary thing with the D-void that really puts it above Unicron is that while Unicron can be killed and has been in some continuities, the D-void can only really be stopped and cast out of whatever universe it invades, because it's not really alive in the first place and the main bulk of its consciousness is contained in an entire universe that's completely anathemic to all forms of life. There's also the terrifying thought that the IDW universe might not be the first universe its invaded in that way, just the first one we know about. It's entirely possible for it to have devoured several entire universes before or since that attempt, and that's horrific.
Unicron cannot be killed either. His body can be destroyed. Him and Primus are gods original bodies are made of energy. Although it's fair to say he can be killed by another God. That's why in Transformers Prime they had to trap his Spark in some containment unit

I don't mind that only Meltdown was highlighted out of all Animated's human villains, because Meltdown really was the most dangerous one of the group. Slo-Mo could freeze bots, Nanosec could run circles around them, but Meltdown was really the only human villain who could harm and nearly kill Cybertronians with his corrosive.
He was also a schemer. He had plans of pure biological transformers. The other two you mentioned were petty thieves with powerful tools. Meltdown had a long game.

They really can't be compared.

I'd really like to see more on Nemesis Prime. I've seen him pretty much everywhere (except g1, funnily enough) and every time it seems his origin story is different. Of course you mentioned here something about the d-void possessing a prime, and then there's the bayverse version, which is just a brainwashed Optimus. But what about the others, the ones where he seems like an evil version of Optimus, but also his own entity?

I can understand why, since Unicron's origins have since morphed into something completely different. None the less, Primacron might be considered one of the most powerful beings; if not, then the most intelligent in Transformers lore, that was never aligned to a faction. Lastly, I would love to see all of the Transformer TH-camrs have a real sit down and discuss all of these ideas.
