This is how I am removing small spec inside the 3DS series display, from which I got a lot of claims from my customers. Once getting used to it, it is really easy, and increase the value of your product!

From my experience it’s from just having the console laying around. My 2ds I’ve replaced the screen 2 times already because of the dust that got in and damaged the screen. Now I keep it store in a sealed container in a carrying case when I don’t use it. A little excessive but it was a design flaw Nintendo never fixed sadly.
As long as you are using the same face plate, I don't feel we need re-gluing. If you have a concern, please heat it up again after putting back to where it was. Thanks for your comment.

Unfortunately, black spots means the crystal liquid is leaking. There is no other way back to normal than replacing the whole display module.
