I kind of love that the humour of this isn't really at the expense of the people who died in the attacks but at Peter O'Hanraha-hanrahan, who is once again shown up by Chris for his incompetence.

I don't think it's the slightest bit offensive. The joke throughout The Day Today was that Peter was always getting the news wrong, so they thought "what's biggest most world-changing event he could lie about?". It's less of a joke about 9/11 more just again natural peak/end point for a long-running joke.
A small note of pedantry : Morris is telling O'Hanraha-Hanrahan to keep watching a recording of the footage, whereas O'Hanraha-Hanrahan ends up treating it as live. The game's up Peter!

Peter's job is to know what's happening in New York, so the gag is everyone in the world knows what's happened except him. The same 'crap at their only job' joke was used repeatedly in the Armando Iannucci Shows, it wouldn't surprise me if it was Armando's idea.
The Peter O'Hanraha-hanrahan character was inspired by hapless hack Richard Whitmore, but got his name from BBC's Brian Hanrahan. The character was created by Stewart Lee and Richard Herring for the second series of 'On the Hour', the radio precursor to 'The Day Today'. (Morris and Ianucci were the showrunners for the radio version and the actors also obviously came up with ideas. Patrick Marber - who portrayed O'Hanraha-hanrahan - is now a famous playwright. The hapless journo was created by Lee & Herring though, as I said. They didn't work on the TV show though.)
This was done for the DVD release of The Day Today in 2004. Members of the original cast got back together to do some easter eggs, like this one.
