So there’s 3 different changes
Super Sonic in the final boss (no Super Emeralds)
Hyper Sonic in the final boss (All Emeralds)
Normal Sonic without the true final boss (no emeralds)

What would be the ending if you got the chaos emerals in the first half but when you entered the first giant ring you encounter on MUSHROOM HILL ZONE that was hidden by knuckles and then you failed to get all the super emeralds?

Big arms only appears when playing sonic 3 alone. Here they are playing sonic 3 and knuckles combined so there is no big arms boss.

Sonic and Knuckles has lock on technology you can insert Sonic 3 game cartridge into Sonic and Knuckles game cartridge that's how this game being prefered mostly you can think of Sonic and Knuckles like Sonic the Hedgehog 3 Part 2
