    OK. I found everything but the software keeps creating a 1 kb file that doesn't work. What am I doing wrong?

      Not sure. You would have to describe or record the entire process to troubleshoot. My guess is that you are saving the wrong file, which is actually empty.

    Great Video... how do u identify which segment is which part of heart or any other organ. I mean for someone who does not know where is arota or what is its location, how should they handle the situation?

      Hi, honestly, it's best to find a radiologist or another expert who could teach you how to read the images and identify anatomical structures. Alternatively, you can look online for anatomical atlases.

    I am working with images from mouse and the resolution is pretty low not sure really how to do fusion of MRI with PET they are not same size. trying to put landmarks on image but I am not sure it is exactly identical place in other image. please if anyone has step by step tutorial help me crying

    Hey! Thanks for your videos. Is there a tool to edit an existing segmentation? So let’s say I have segmented a brain into 9 tissue compartments and want to manually correct some mistakes. Can I just draw onto the segmented brain and change the color of misclassified parts?

      Yes, of course, this would work pretty much the same as in this video (and in part #2). You just switch between the segmentation layers and fix them by using tools such as Paint or Erase.

    Does anyone know a nifty way to fill the inside of ring (maybe a couple of rings in the stack are incomplete)? Or is there a useful tutorial for that? I have a fiber data that I would like to render. The signal intensity of its edge is bright, making it easier to segment. However, the signal intensity of inside and outside (i.e. air) of fiber is almost the same. That returns the segmentation result of a tube rather than a cylinder.

    Please, what you mean by "add it to the layer" at 10:06? When I try to remove or add the areas I dont want or need, I paint it like you do, but then it does not recalculate, it just keeps the area the same as before and adds only the pixels I painted,

      I haven't been using Slicer for a couple of months now, but last time I did, there was still no automatic update function. You'd have to download new versions directly from 3D Slicer's website.

      I just found out. After you go to Segment Statistics, when you go Save, it appers a new file called Table with all the volume stats.

      Thanks. I've never segmented this specific anatomical structure before, but the principles from my tutorial series should apply to any segmentation scenario. My general recommendation will be to fall back to manual segmentation if the structure is complicated to segment. If you have a lot of studies to do segmentation on and need to automatize the process, you should figure out the best semi-automatic approach to this. You can also reach out to the community at discourse.slicer.org.

      Hey! I'm a bit short on time and probably won't post a video on segmenting specific anatomical structures, but if you watch the whole series, all these tools should allow you to segment whatever anatomy you want. Is there any specific problem with segmenting articular pillars?

      @@janwitowski I have learnt a lot from your tutorial videos. But the segmentation of the cervical articular pillar has become difficult for me. I was trying to segment each part of the pillar for each vertebrae on both left and right side. If you could kindly help me in segmenting one vertebrae, I would be able to do the rest ones. I`m specially interested in the part where the pillar forms a cup like depression between two facet joints leaving the trabeculae behind.

    ok, now, it would be useful to point out that you are scrolling through the series with that bar at the top of each view ... in segmentation editor, you said, click 'undo', where is it? when first painting the aorta, it was not visible, or explained, how you moved through the slices, as you painted... so, unlike the painting tool, threshold works in all slices, simultaneously. the 'painting-type' tools work in only one slice at a time?

    as you made the transition from tutorial 1, you skipped over the actual file selection, which may be 'trivial', but, where do you get the data? can you import/link from an existing database, like osirix or Horus? now, in tutorial 2, you suddenly have data in the Dicom browser.

      Yes, I would call it a semi-automatic method, because it requires some user input (e.g., defining initial seeds).
