i haven't seen the first video, so i'm unsure if he can add it, but what about a task manager bar? each "cell" is designated a number, seperate from memory to appear in a task manager bar. it would show basic stuff, the energy level, the cell wall level, visuals of the codons, and the particle amount. colors could be coordinated to show a cell's state, I.E., green = healthy, red = unhealthy, black = dead clicking on the cell you want to view (it would be highlighted which one you are selecting), would take you to that cell.

Because of this, [MOVE HAND | OUTWARD] --> [WRITE | RGL] would be a pretty terrifying UGO, despite being so simple. No matter where it is inserted, it will cause a cell to randomly produce UGO copies of its codons until it explodes, spreading them everywhere and causing general mayhem.
If only there was a loop then a perfect virus just kills it via energy loss through creating more virus then the UGO kill it then it explodes makes the loop kills others and repeats
I reccomend adding more customizability to the codons, such as strogest loc, random loc, and adding compatibility between existing codons, such as digesting wall increasing the energy but eliminating parts of the wall.

So, you can use MOVE HAND OUTWARD, READ WALL, WRITE RGL (0-0). Then, provide a way to kill the cell, and you’ve killed one cell, and its created another wall. It’s missing its codons, hand, and energy, so it will die, killing 2 ‘cells’ when you only had one.

For anyone who missed what happened: A)carykh edited the cell to write the weakest codon to the next position(as stated) B) the weakest codon was "move inwards", and over wrote "move to weakest codon" as such the hand was stuck in that position, and could not repair any other codons C) the "move inwards" codon became a none none codon D) the hand, still unable to move read "none none" and wrote it to the same place it had been placing it so far, what had at first been "move to weakest codon" and was now the only remaining "move inwards" E) now unable to move there hand in, was forced to write outwards the only thing it had in memory "none none" creating a Ugo This truly was the darkest timeline
Cary, I know how insanely difficult it would be to make and code, but... I think it would be really cool if at the end of this series, you were able to somehow make a program that uses this basis that you have already made and uses simulation, with a specified or random 'UGO' to evolve these organisms to be the most resistant to the UGO, and see what impacts that has. You could even relate this more by perhaps making tissues and organs as well, so certain areas and groups of cells perform certain tasks, such as a 'mouth' to introduce more food to the organism or even a digestive organ, to have to break food down to these particles. You could of course then choose to take this EVEN further but I'm sure you would have a million ideas about this, so thanks for reading! :D
I really like the idea of being able to design viruses through their genes strategically and test stuff out, and when this becomes more complex then you could also have an evolutionary battle between the cells and viruses. But I think if you implemented evolution, really long genetic codes would be more interesting/impressive because it could execute a really complex and clever routine, but long genetic codes are only really needed if the environment is complex.
Aw man, we were getting to the interesting part with the UGOs... Oh well, I can't wait to see them in part 3! Also, (please correct me if I'm wrong because I just know basic bio) isn't the cell supposed to die when the virus fills the entire cell causing the membrane to stretch out too much and burst? In that case, there should be plenty more UGOs in the cell. It's just a simulation though so maybe having less is still fine.

I really love this series and look forward to the next video, but I have 2 vital suggestions; 1: Make the waste and food different shapes. I am color-blind so it is hard to tell them apart. Making one of them squares, hollow circles, or polka-dots would be a huge help. 2: Have the amount of damage a codon has build up (the black around the edges) represent a probability that a codon does not function when it is read. For example, a 90% damaged codon functions only 81% (0.9^2) of the time. It just seems weird that a codon at 99% functions perfectly, and then becomes completely useless a moment later.
Loving this series! Your simulations are always super interesting and something that looks fun to play around with. I'd find it interesting if the codons' degrading had an effect on their actions! Eg, a Digest Food at 80% would have a 80% chance to successfully eat the food, or Write will only be able to write the percentage of the way too 100% the codon is at (so if Write is at 80%, and writes a codon at 50%, it adds 80% of the amount to get 100%, so 90%. All of these might cost more energy too at a multiplier. Could be a cool idea maybe. Got the idea from seeing how Write instantly repairs the entire codon which I thought was odd. Have a good one!

I think that the UGO's created in this video were more akin to Cancer instead of Viruses, seeing as it was due to a genetic malfunction instead of an outside virus.
As someone who is partly color blind it is hard to tell apart your food and poop particles. Could you maybe increase the contrast, change the color, add a border or change the geometry? That would be awesome. :)
It would die. After some time, which is guaranteed to happen in the long run, not healing essential codons will lead to cell death. For example if for 4 cycles it jumps to the same codons, (1/8)^4 chance to happen, but since its in the long run its guaranteed to happen, it wouldn't heal none of the others codons and by how it looks would suffice to kill a codons, if the dead codons happens to be a read/write or move hand, this would lead to death. That most unlikely behavior, moving 4 times in a row to the same codons can be made even less strict, for example 4 times in row not healing a specific codon, the joint probably is a bit trickier, but that is not the point. The probability of a event to occur in a in infinite time (that is what we assume by saying the cell is stable: can live indefinitely. It would probably take a very long time, but it would eventually die.
I figure thats when it reads more than one codon? And it's always pairs of two numbers. Not sure why random unmutated cells would have that in memory then thouhg.
The 700 corresponds to the RGL "gene", which ends up being a special case in memory since it stores a range value. It would probably be better to think of it as 7(0,0) in this example or as 7(x1,x2) in a more general sense. That means that 6700 corresponds to a codon that says WRITE RGL(0,0). We also saw the memory address 5700 a couple times in the video, which would be the READ RGL(0,0) codon. Similarly, the codon Cary modified near the end of the video that led to accidentally creating UGOs would be expressed as 6711 in memory.

Nice work here! The moment at 23:05 was hilarious, right out of the disaster film. It's interesting how in your simulation there's no way to remove floating genetic material, because in real biological systems RNAse (the enzyme that digests floating RNA) is really common and it's the most ancient mechanism of defence against viruses. In fact, it's so common, that working with RNA is notoriously frustrating because it seems to degrade if you look at it the wrong way. In bio research we have to go to great lengths to protect our RNA samples from environmental RNAse, regularly wiping work benches and equipment with decontamination chemicals. COVID is an RNA-based virus, however because your UGOs seem to inject themselves directly into the genome, I'd say they are closer to DNA-based viruses like Herpesvirus, or to retroviruses with an intermediary DNA phase like HIV. Once the virus achieves integration in this fashion, the organism can't get rid of the virus without killing the infected cell. From inside the genome, the virus can hijack the cell, protecting it's own material and increasing the spread. If a virus integrates in a germline cell, it can even be transmitted across generations. In fact, around 8% of human genome is estimated to be of viral origin!
Can i ask something an eukaryotic cell wont pick up any genetic material and add it to its own genome by itself right? It will break it apart instead but an prokaryotic cell spesificly a bacteria will accept genetic material from the outside to add to its genome but they should still be from the same genus correct me if i am wrong
The virus-infected codons that don't spread more virus but cause the cell to take more time to repair itself and overall being weaker as a result, is like an analogy for viral damage and long COVID.
This is cool and I think a cool future feature would be to have the cells use it's energy to divide and fill in the spaces of dead cells. You could even add a evolutionary aspect by having the new cell get half its codons from its left and right neighbors.

I think it would be really cool if at the end of this series, you were able to somehow make a program that uses this basis that you have already made and uses simulation, with a specified or random 'UGO' to evolve these organisms to be the most resistant to the UGO, and see what impacts that has.
You could even relate this more by perhaps making tissues and organs as well, so certain areas and groups of cells perform certain tasks, such as a 'mouth' to introduce more food to the organism or even a digestive organ, to have to break food down to these particles.
You could of course then choose to take this EVEN further but I'm sure you would have a million ideas about this, so thanks for reading! :D

I really like the idea of being able to design viruses through their genes strategically and test stuff out, and when this becomes more complex then you could also have an evolutionary battle between the cells and viruses. But I think if you implemented evolution, really long genetic codes would be more interesting/impressive because it could execute a really complex and clever routine, but long genetic codes are only really needed if the environment is complex.
I need me this source code, would love to inject a bit of the old evolution into this

Aw man, we were getting to the interesting part with the UGOs... Oh well, I can't wait to see them in part 3! Also, (please correct me if I'm wrong because I just know basic bio) isn't the cell supposed to die when the virus fills the entire cell causing the membrane to stretch out too much and burst? In that case, there should be plenty more UGOs in the cell. It's just a simulation though so maybe having less is still fine.

I really love this series and look forward to the next video, but I have 2 vital suggestions;
1: Make the waste and food different shapes. I am color-blind so it is hard to tell them apart. Making one of them squares, hollow circles, or polka-dots would be a huge help.
2: Have the amount of damage a codon has build up (the black around the edges) represent a probability that a codon does not function when it is read. For example, a 90% damaged codon functions only 81% (0.9^2) of the time. It just seems weird that a codon at 99% functions perfectly, and then becomes completely useless a moment later.
It would be cool if the Memory slot displayed the codon instead of a number, just so it's easier to see what's going on at a glance
Loving this series! Your simulations are always super interesting and something that looks fun to play around with.
I'd find it interesting if the codons' degrading had an effect on their actions!
Eg, a Digest Food at 80% would have a 80% chance to successfully eat the food, or Write will only be able to write the percentage of the way too 100% the codon is at (so if Write is at 80%, and writes a codon at 50%, it adds 80% of the amount to get 100%, so 90%. All of these might cost more energy too at a multiplier.
Could be a cool idea maybe. Got the idea from seeing how Write instantly repairs the entire codon which I thought was odd.

I think that the UGO's created in this video were more akin to Cancer instead of Viruses, seeing as it was due to a genetic malfunction instead of an outside virus.

As someone who is partly color blind it is hard to tell apart your food and poop particles. Could you maybe increase the contrast, change the color, add a border or change the geometry? That would be awesome. :)

It would die.
After some time, which is guaranteed to happen in the long run, not healing essential codons will lead to cell death. For example if for 4 cycles it jumps to the same codons, (1/8)^4 chance to happen, but since its in the long run its guaranteed to happen, it wouldn't heal none of the others codons and by how it looks would suffice to kill a codons, if the dead codons happens to be a read/write or move hand, this would lead to death.
That most unlikely behavior, moving 4 times in a row to the same codons can be made even less strict, for example 4 times in row not healing a specific codon, the joint probably is a bit trickier, but that is not the point. The probability of a event to occur in a in infinite time (that is what we assume by saying the cell is stable: can live indefinitely.
It would probably take a very long time, but it would eventually die.

7 just means RGL and 00 means the range 0 to 0, I assume it has to be encoded somehow...
I figure thats when it reads more than one codon? And it's always pairs of two numbers. Not sure why random unmutated cells would have that in memory then thouhg.
The 700 corresponds to the RGL "gene", which ends up being a special case in memory since it stores a range value. It would probably be better to think of it as 7(0,0) in this example or as 7(x1,x2) in a more general sense. That means that 6700 corresponds to a codon that says WRITE RGL(0,0). We also saw the memory address 5700 a couple times in the video, which would be the READ RGL(0,0) codon. Similarly, the codon Cary modified near the end of the video that led to accidentally creating UGOs would be expressed as 6711 in memory.

It's interesting how in your simulation there's no way to remove floating genetic material, because in real biological systems RNAse (the enzyme that digests floating RNA) is really common and it's the most ancient mechanism of defence against viruses. In fact, it's so common, that working with RNA is notoriously frustrating because it seems to degrade if you look at it the wrong way. In bio research we have to go to great lengths to protect our RNA samples from environmental RNAse, regularly wiping work benches and equipment with decontamination chemicals.
COVID is an RNA-based virus, however because your UGOs seem to inject themselves directly into the genome, I'd say they are closer to DNA-based viruses like Herpesvirus, or to retroviruses with an intermediary DNA phase like HIV. Once the virus achieves integration in this fashion, the organism can't get rid of the virus without killing the infected cell. From inside the genome, the virus can hijack the cell, protecting it's own material and increasing the spread.
If a virus integrates in a germline cell, it can even be transmitted across generations. In fact, around 8% of human genome is estimated to be of viral origin!
Can i ask something an eukaryotic cell wont pick up any genetic material and add it to its own genome by itself right? It will break it apart instead but an prokaryotic cell spesificly a bacteria will accept genetic material from the outside to add to its genome but they should still be from the same genus correct me if i am wrong

This is cool and I think a cool future feature would be to have the cells use it's energy to divide and fill in the spaces of dead cells. You could even add a evolutionary aspect by having the new cell get half its codons from its left and right neighbors.
