She killed Skippy because dealing with his personality setting was more of an inconvenience than setting it to factory settings, much like V kills the gangs and the corpos because it's less of a hassle than sneaking past or knocking them out. Hell, even with a solution to that problem (Skippy himself into puppy-loving pacifist mode), it still was easier to just grab a shotgun, or lean into whatever build you made. Maybe it's a stretch, but I'll walk that distance. This quest really told me something about engaging with the problems rather than jumping straight to the solution. Skippy may well have been an algorithm, but a set of coincidences made him into something unique and irreplaceable that can never be repeated. This game loves to get existential.

I loved being as nonlethal as possible with my V. Except scavs, they were absolute KOS.
Technically she didn't kill Skippy, she sold his AI to some guy so he's still out there, just not with this gun.
