I know it would've been more optimal in terms of war assets, but I made the choice based on my Shepard's personality/background. He's an orphan who grew up alone on the streets and ran with street gangs (the Earthborn background), so I'd imagine he'd be pretty cynical and slow to trust others. Without the ability to tell the future, I don't think he'd be inclined to trust the Rachni Queen based on blind faith, especially given the galaxy's checkered past with the rachni. That being said, I wish there was a choice where you could leave the Rachni Queen alive without releasing her from the cage, and leave her fate to the authorities -- I think that would've made more sense than either of the available choices. But oh well.
