Embroidery thread would have been a great thinner option for your thread! At that scale they have some that comes plied like tiny ropes, I use it for all my terrain as it’s like, $0.19.
After this video was made I did some experiments and what I found to be the best way was to cover the bottom of the cork with hot-glue to create a full seal.

I saw a really cool idea to put translucent dice into a larger vial, so that it looks like a coloured potions, and you pour it out to roll them
If you don't want to mess with liquids, you can also fill the bottles with tiny beads, or colored powders or sands instead.
