They were always talking about it in interviews. Especially Frank. He really hated when people tried to pigeon whole the band. Its the first song on the album, a concept album about a killer who loses his wife and makes a deal with the devil to kill a thousand evil souls in exchange for her soul back. In the end the killer realizes his soul needs to be last because because he was no better than any he killed despite them being bad, killing is wrong no matter the rationalization. This first song is just a tribute to Gerard and Mikey Way's Grandmother and the concept of the video is open to interpretation but can signify the celebration of her life (flash mob dancing) as well as the symbolism of all the churchs role in death ( a wake, a eulogy, and the procession to final resting place) and the body rising as the congregation prays in my opinion is the souls last attempt to say goodbye loved ones before finally giving up the ghost so to speak. Further it can symbolize the start of the albums concept of someone special dying.
