I'm using PLINK for association of quantitative phenotypes with genotype data but I'm so much unsure of the results like how to set the threshold and if those results are correct or not. Hi, a GWAS video using GEMMA is being prepared. In short: 1) you need to make sure you use some form of population structure correction 2) you use some kind of significance threshold - e.g. the Bonferroni correction is quite common
