Hello i might be responding too late, but if in all tutorial they ask you to be in airplane mode is because if you enter the eshop your switch wont be able to use the eshop and Nintendo online features.

I dont get how the homebrew store connects to the internet if we arent supposed to enter wifi info into the switch or get possibly banned. can someone clarify when you can have the wifi info input and when you should not?
You can have wifi turned on no problem as long as the correct txt file is located in atmosphere/hosts. Incognito is an extra safety measure. Google rentry switch guide for a comprehensible list of what you actually need
you install atmosphere to your SD card, and leave your og FW completely intact on internal memory, and dont do anything stupid. For home brew and what not, you can do the wifi connecting on the sd card OS. which is completely seperate.
there are specific dns that you have to put into your wifi that completely blocks nintendo servers, letting you still use wifi and local multiplayer stuff.

Don't you need to connect to the internet while on the homebrew app store? I thought that Nintendo would flag your switch.
They will only do that if you do piracy, have homebrew NSPs, change your user icon, have shady eshop behavior, or mod/cheat in ONLINE games.

Each time I put the nro in the folder and eject, it just goes away. It's not there when I try to install it, it just shows the folder.
