The Amy/Elise choice actually determines who kisses Sonic at the end of the game, but due to an oversight in the code (The "Final Story" being technically separate from Sonic's story), the game doesn't "remember" who you picked and defaults to Elise kissing Sonic. Source: I made it all up.
Glad to finally be able to play the best sonic game out there and I was not held at gun point :)
