My first instanteous thought was "virus" when she mentioned uploading random data directly into SAM. Sounds perfectly reasonable! Nothing bad could come of that!" Ugh... In ME1 Cerberus was referred to as a black ops group and you have to remember that until the events of ME3 Cerberus was very much in the shadows and not known to the galaxy at large save a few high up politicians

That still doesn't discredit the concept, though. I agree that they were fools for rushing their progress. They should have prepared better. But still, the technology worked! Don't forget that, he was actually able to control the Geth. In the end, the fault was with the subject's incompatibility with the technology, not the technology itself. I'd say, try to clone him and perhaps try to remove his deficiencies through genetic manipulation and try again, this time with better fail-safes until they get it right. Try to replicate his curious case of autism. They should have done that in the first place. Heck, if they can bring Shepard back to life from dropping from orbit, they can do anything. You can definitely tell that The Initiative took off between the events of ME1 and ME2.
This video not only referenced Project Overlord DLC from ME2 but also EDI.
- The hacked Avina mentioned about Hannibal VI on Earth's Moon that killed dozens of elite soldiers. Hannibal VI is EDI, the rogue VI that gained awareness that nearly took down Luna base out of fear until Shepard and crew arrived. In ME3, it was revealed that the rogue VI was created by Cerberus and thus name EDI
- Therefore, Cerberus screwed everyone over from the start

Well I consider it the bad end of the quest because everyone dies and the son continues the anti-AI terrorism as Paladin, where as if you don't scan and do everything for the good ending, resulting in everyone staying alive, the crusade stops because they see SAM isn't controlling Ryder. It's a lot like Stark at the beginning of Iron Man 3, you just created a demon, bent on destroying AI and any tech that can create it. It seems like the kind of thing that carries over into the sequels.

That's a possibility, but with Paladin you're guaranteed that someone will gun for your SAM with a high chance of using his mother and her cohorts as martyrs to gain more followers against you. At least if you show them that SAM cares enough to, say, repair the Overlord implants in her son to make it so he can at least feel his nerves, her cause would crumble beneath her.
To each their own though, I cannot speak for all the Pathfinders in Helios, and cannot determine what is best.

No in a "normal" mass effect game you get one paragon choice where you answer the question nicely and a renegade choice where you give the same answer but like a jerk.
I mean, I love ME trilogy - it's one of my favorite games of all time. But ME has never offered that much of freedom at least in side quests. Maybe what you were thinking of is another game. Maybe Fallout New Vegas. I don't know.
(And actually there are different outcomes for the quest in the video. You will have to kill everyone in the hacker's base if you ignored SAM's warning and scanned the base and the son would later become "Paladin" and continue with his revenge. Also if you haven't discovered the true purpose of the creation of SAM in another side quest you will not be able to convince Knight on Nexus.)

Any research center will do, the easiest one is the one on the Tempest, you get a blueprint that is listed under the "Special" and you need to deliver it to Alain.

Alain was a canidate and probably among the first, but when her mother saw what kind of shit the Cerb scientists were pulling so she sabotaged her sons implants, rendering him useless. After that, the scientists had to turn to David and thats when the crisis began, by that time, Alain and her mother were long gone.

The Arks set off for Andromeda in 2185, so during the events of Mass Effect 2. They have been in stasis until reaching Andromeda in 2819. It doesn't really explain this lady or her son's involvement with Project Overlord given that the only subject was David Archer, though it's also possible that was a lie told by Cerberus and the facility David was at was a test to see if Shepard was really loyal to Cerberus' cause.
