Funny enough, Alex Hirsch said Grunkle Stan was inspired by his and his twin sister's grandfather, Stan. If you watch the behind the scenes special BEHIND THE PINES, Hirsch shows the audience pictures of himself, his sister and grandfather and you can SEE where GRAVITY FALLS came from! Even some of the pictures we've seen in the show were clearly taken from Hirsch's family albums!

This was supposed to be the climax to Season 2 back when ti was going to be 3 seasons. But the creator decided to do just two and thus a lot of stuff especially in the second half of the season feels weirdly abridged.
There are hints every were from subtle to obvious after the reveal even in a "filler" episode like bottomless pit you'll notice that Stan fell asleep reading the book " plot twist"

Also Stan getting emotional over the wax figure and throwing a funeral for it makes so much sense in hindsight.
