Everyone assumes that "Since when were you the one in control?" means that Chara has been pulling the strings since the beginning, and the player is not to blame. This simply is not true. In fact, Chara is MOCKING you when they say this. All throughout the playthrough you shift your blame to Chara, saying that "the kid is killing them, not me". But then, when it finally comes down to whether you erase the world, you are given your last chance to choose. Picking "Do Not" spites Chara, because suddenly you think it's your decision when all this time it's been "Chara". They mock you with the final sarcastic remark, "Since when were YOU the one in control?" They then proceed to destroy the world anyway, to show you what you did to the world.
Precisely, you chose this path, you knew nothing good would come of it. So why should you get a reward for your actions? It's your, The Player's, fault, and while in the Pacifist route, no one fits the role of villain, in the Genocide route you are the only one who can be responsible for the world's destruction. It can't be Chara, because you were the one who gave them the exp, and there are hints throughout the route pointing both towards their pessimism and numbness towards your actions (i.e. this plant is judging you for your sins, or, ... (when looking at the photo in new home)), and it can't be Frisk, because you are literally controlling them with your arrow keys. You grinded out kill counters, willingly betrayed who were likely your friends in another route, and ignored countless times you could have aborted. When you finally reach the end, Chara is well aware that nice interactions don't matter to you (and as numbed as they are, nice interactions still matter to them), and though they don't completely understand your motivations, they see no reason for your continued use of their world for some sick game (let us erase this (literally) pointless world). People try and blame Chara so they can pretend they still care about the characters of the game. You might care, but you obviously don't care enough to not kill them all for fun. To finish off, the act of them taking your soul I think can be tied to Flowey's speech. Flowey lost his soul, he is not able to care about anyone. Chara is tied to Frisk's soul and therefore yours, they do care about the world. I think them taking your soul is a way of both literally and metaphorically saying "I care about this world, but its clear you don't".

You already killrd everyone once, and it was hella hard, not talking about literally meeting with a demon after all that... Why would you do it again? The only reason for someone to do genocide twice is either masochim or bloodthirsty, wich meand you do have feelings about this world, but they're either wanting to put yourself through hardships or wanting to kill everyone again, and both those desires can be called "perverted sentimentality".
