In Paper Mario, Bowser took over mushroom castle years before using his own castle to lift mushroom castle, also using the star rot to grant him the wish to become invincible and just the power of 7 sacred stars, a star kid and a wish from peach were strong enough to quit this invincibility. Same thing goes for Paper Mario 2 and Super Paper Mario. And for your end were you wish to find a thread so all of mushroom kingdom must combine their strength to defeat the enemy: Super Mario RPG. You literally have to join forces with Bowser, Peach, a Frog and a Puppet to defeat the evil villian Smithy.
