Shiki's presence within the story is a little complicated. But the TLDR is that literally everything established about him outside the movie is canon, but the movie itself isn't. Him and some aspects of what he was doing are seen and/or referenced numerous times during canon events, even in the manga itself. So he's a canon character, but the movie he's in is non-canon. But everything about his past and what he's done in the world is established within the story.

There's another point I don't wanna go into much detail on since I don't wanna spoil anyone who isn't caught up, but in the manga, we've seen characters that LITERALLY cannot exist in the state they're in if Shiki didn't exist and the canon stuff from outside the movie didn't happen. So there's absolutely zero room for doubt that Shiki existed and that the plans he set into motion still went into motion in the canon story, but something happened and the plans never came together, or at least the Straw Hats never became aware of them, meaning that something had to have interrupted those plans.

In "Miss Goldenweek's Operation: Meet Baroque Works", we see Miss Goldenweek (the painter girl) break the other Baroque Works agents out of prison. She has assistance from Mr.5 and Miss Valentine. During this, Mr.2 and Mr.3 (who were already free, and the former aided in the escapes) got caught by Hina, while Crocodile and Mr.1 decided not to escape with the others. So Mr.0+1+2+3 in the end got taken to Impel Down, while Mr.4+5 and Miss Doublefinger+Goldenweek+Merrychristmas+Valentine got away and started a cafe together. The Unluckies (vulture and otter who got Sanji'd on Little Garden) are also shown to be alive during this, captured by the Navy and made to draw pictures of all the BW agents for food.

This is also around the time where people are supposed to read Chapter Zero, a special movie tie-in chapter, that replaced the regular weekly release, and has a lot of interesting lore information. The movie ISN’T canon, but Chapter Zero and Golden Lion Shiki ARE technically canon.

So around this point, Oda finished another cover story, this one is about CP9's fate after Enies Lobby. As is tradition with One Piece, no one really died, as Blueno used his Door fruit to safely get the whole squad away from the Buster Call. They have to save Lucci from the wounds he suffered from getting his shit rocked so hard, but the government is after them now that Spandam, bedridden, has ordered their elimination for their failure. They walk on the traintracks all the way to St. Polar, where the members start working to raise funds for the hospital, Kumadori doing a street performance, Jabra and Blueno a cirucs act, Kaku being a giraffe slide, and Kalifa cleaning the streets. With what they've gathered, not only can Lucci be nursed back to health, but they even get some extra for shopping! Unfortunately the town is raided by the Candy pirates, though Lucci quickly takes care of their captain. Everyone rejoices, but are then disturbed when Lucci just crushes the guy's head like a watermelon, because he's satan himself. Knowing they can't stay anymore, they hijack the pirate ship, but not before a little girl gives them a flower for saving her mother. They make their way to their childhood island, where they see a new generation of kids being trained to enter Cipher Pol, and defend it from the marines trying to capture them. Lucci then gives Spandam a call through the marines' snail, to make sure he knows that his ex-subordinates are gonan come back one day to finish the job. Him and his father Spandine, scared shitless, try to come up with ways to dispose of them for good. The gang sails off, after symbolically planting the flower on the soil of their native land. Happy ending for these crazy psychos, I guess?
Ah, good ol' Mr. 3, it's been a while.... But yeah, Captain John was one of the general zombies at Thriller Bark. And as far as Shiki goes, the character himself IS canon. It's just that the movie (and filler arc tied in to said movie) are not. However, I do strongly recommend you check out Episode Zero, at least.... while also a movie tie-in, it is very much canon, and dives pretty deeply into the series' lore. Please don't skip it! 😉

So around this point, Oda finished another cover story, this one is about CP9's fate after Enies Lobby. As is tradition with One Piece, no one really died, as Blueno used his Door fruit to safely get the whole squad away from the Buster Call. They have to save Lucci from the wounds he suffered from getting his shit rocked so hard, but the government is after them now that Spandam, bedridden, has ordered their elimination for their failure.
They walk on the traintracks all the way to St. Polar, where the members start working to raise funds for the hospital, Kumadori doing a street performance, Jabra and Blueno a cirucs act, Kaku being a giraffe slide, and Kalifa cleaning the streets.
With what they've gathered, not only can Lucci be nursed back to health, but they even get some extra for shopping! Unfortunately the town is raided by the Candy pirates, though Lucci quickly takes care of their captain. Everyone rejoices, but are then disturbed when Lucci just crushes the guy's head like a watermelon, because he's satan himself.
Knowing they can't stay anymore, they hijack the pirate ship, but not before a little girl gives them a flower for saving her mother.
They make their way to their childhood island, where they see a new generation of kids being trained to enter Cipher Pol, and defend it from the marines trying to capture them. Lucci then gives Spandam a call through the marines' snail, to make sure he knows that his ex-subordinates are gonan come back one day to finish the job. Him and his father Spandine, scared shitless, try to come up with ways to dispose of them for good.
The gang sails off, after symbolically planting the flower on the soil of their native land. Happy ending for these crazy psychos, I guess?

But yeah, Captain John was one of the general zombies at Thriller Bark. And as far as Shiki goes, the character himself IS canon. It's just that the movie (and filler arc tied in to said movie) are not. However, I do strongly recommend you check out Episode Zero, at least.... while also a movie tie-in, it is very much canon, and dives pretty deeply into the series' lore. Please don't skip it! 😉
