To clear this up, the whole reason Damian became nightwing in the first game was because Dick Grayson became the new deadman and gave Damian the suit because he forgave him, it's all explained in the comics

I think Batman’s mistrust comes from a fear of helplessness, similar to how he felt the day his parents died. Going from the most powerful family in Gotham to the victims of a run of the mill mugging is quite the transition, especially as fast as it happened and how young Bruce was at the time.

Honestly I really feel for Batman, like in Injustice this dude lost way more than anyone and still committed to upholding his code. Dick died and Tim died as well Alfred for a while. His own son was responsible for the death of his first and then betrayed him for the regime as did the woman he is I guess in love with. His best friend became a psychopath killing a bunch of his other friends as well. Despite all that never once did anyone ask how he was doing after dick’s death.
Well, if you read the prequel comics, before Injustice Superman became the dictator Superman, he told Catwoman to go see Bruce Wayne, which she did.
A criminal Catwoman may be but even she could not help but to comfort a broken Bruce Wayne at the time before the 1st Injustice game story kicks in.

Can’t blame Bruce for that. Superman was already enraged at that point. Lost his sense of right and wrong on the spot.
Even lashed out at Bruce by saying he killed 1 to save millions. Bruce Wayne who is not really good at giving comfort sometimes might make things worse than they already are.
Additionally, it is hard to fault Superman on that remark too honestly. Killing is bad but if left alive, Joker will go on killing more people.
There was that one moment in the Justice League cartoon where Superman wanted to kill Darkseid but Batman stopped Superman. Even bluntly said that Bruce is not always right about everything.
Then there’s the callback for that in the pre-battle dialogues between Superman and Damian where Superman stated that there are some things that Bruce is not wrong about while referring to Damian’s temper.
Both sides have their points. Flawed but make sense at the same time.

We couldn't blame batman since people change all the time and it is hard to know what a person truly thinks and feels. Even friends and family can betray each other. Plus, people are selfish and that is the reality. So I couldn't really blame him for being vigilant about people

That's actually kind of sad and dark.
I understand and kinda relate with Bruce's paranoia. But at 1:59 I think is also him caring for Harley because, and correct me if I'm wrong, he appreciates her during this time.
Now, I think the third game, which they should make, should focus on Superman's redemption, and the two roads that can go:
1: *Superman disbands the Regime*
Upon seeing how much fear and destruction he has caused, he realizes that following Wonder Woman's advice has clouded his judgement and left him without Metropolis's respect.
Superman, with Batman and Supergirl's help, disbands the Regime, and focuses on trying to earn back what he had lost.
2: *Superman Redeems the Regime*
Upon seeing what Wonder Woman has become, Superman and Batman both realize how much of a scheming monster she has become.
Superman, now wiser and more determined to bring true justice to Earth, reforms his Regime and brings Batman into the fold, and goes back n to reform and redeem himself.
Batman even realizes that Superman, sadly, is right: In order to protect the innocent, sometimes they have to use lethal methods. But Batman still refuses to, and acts as the voice of reason between the members of what's now known as The New Justice League.
Key factors in his redemption:
1: Superman sees just how spiteful and villainous WW has become.
Batman gets through to Clark that Wonder Woman is using his grief and justified anger to manipulate him.
Diana's replacement, though younger and more naïve as Wonder Woman, still admits that she crossed too many lines and corrupted the Amazons into something that they aren't.
2: *Lois is brought back to life.*
By either time manipulation or higher power, Lois Lane is returned to life.
And upon seeing what her husband has done, she tells him off for what he has done as High Chancellor.
Though sympathetic to his motives and his grief, she nonetheless tells him that her death at Joker's hands was no reason to enslave all of Earth.
Though in either ending, they do reconcile, and Lois begins to repair the mental and emotional damage both Joker and Diana left upon Clark.
