So if I got this right, Clank's soul was born from the great clock in ACIT and his body was made in a warbot factory. If I'm wrong, please let know.

I think you're correct, the little old guy from acit put his soul into the factory, same way a man puts his...erm you know, into a woman.
It makes sense too because jarvus (or whatever his name is) is refered as father by clank, and the robot refers to the computer as "mom".
