I don't think it's entirely accurate to say the Aedra are the earth bones. The earth bones are more specifically Y'ffre, lorkhan, and a few other Aedra that I can't remember the names of. These are the gods that outright died, and their corpses formed the laws of nature. These dead gods comprise the earth bones. It is why Alteration exists as a form of magic, rather than asking one of the divines to change reality. If the earth bones were sentient, they would be smart enough to realize the tricks an alteration mage was using to change reality. Since we can still cast alteration spells without directly asking one of the divines, we know that the earth-bones are dead, or they don't care. Neither of which describe the nine divines.

It sounds like the Dwarves achieved Chim. By denying the reality they were in they forced themselves to be real and not a dream. Either that or the dwarves broke time and caused a dragon break that caused them to be flung far forward in time.
Or they became the skin of the Numidium. Or, as Baladas Demnavanni said, their constant anti-creations were the cause of their sudden, but forseen erasure from nirn. It fits especially with the entire concept of the numidium being 'no'. Anti-creation is a common habit of the gods, so, in an attempt to become like the gods, they made the same fatal mistake.
The towers of mundus? Yeah, there's a mountain, a volcano, some big ol' towers... oh and a giant robot of doom!
