Are you referring to the robot eggman, than fighting the human eggman afterwards? I saw a video that said the human eggman had a specific sprite on that boss fight so they just left it that way.

Sonic took down the Death Egg at the end of S3&K, so nothing related to the Death Egg returns in Knux's campaign.

if you play it in debug mug you have a choice, meaning Turing your self into an item and using the ATL route (Sonic route)
You can fight the barrel of doom if you use debug mode to take sonics route.
