Flint and Gates relationship is a complicated one. Under pirates Articles, its usually the Quartermaster who has authority over the ship by election. Pirate crews were very democratic, you'll see more of this as the show progresses. The captain's role is usually to wield complete authority only when the ship was in combat, when the crew needed to be unified under one command. When combat was over, command reverted back to the quartermaster and crew. Gates is just now coming to realize his role in manipulating the crew into following Flint's whims, as opposed to being their advocate against him when he should have, has probably led to the death of someone he cared very deeply for. He's been able to convince himself up till now that he had ceded his authority to Flint in the crew's best interest, instead what he actually was doing was helping Flint accomplish some clandestine ends known only to him, and been doing it for some time. He's coming to grips with the idea that not only has he been lying to himself, but he's been lied to by Flint as well. In modern parlance the relationship has turned toxic, and he no longer wants any part of it.

I do think it's the little things that have been building with Gates over the years and Billy was just the final straw. Gates knows that Flint is capable of doing something like throwing Billy overboard. Did he actually do it, tho, is another question.
