I agree with all your points in general, but a couple thoughts: 1) Buzz doesn't really fly, he does a controlled glide. This is still not something he should not be capable of (and this is clearly established throughout the movie), but it wouldn't help him in your example get to the top of a building, even if he still maintained magical gliding powers. 2) I think the reason this physics break works in Toy Story is that it is a fantastic emotional pay-off that was carefully set up throughout the story. This is fine because it metaphorically represents Buzz becoming a better version of himself and achieving his goals. The reason this kind of break often fails is because it isn't properly setup and thus is a deus ex machina contrivance by the writers to write themselves out of a hole. In other words, Toy Story's use was carefully set up, and it's easy to conceive a similar scene where this was not necessary, but such a scene wouldn't have had such a great emotional pay-off. Those aspects combine to make this a fantastic scene instead of a lazy writing mechanic.

In-universe, the explanation is simple (movie physics aside), they were gliding and Buzz got lucky (and so did Woody).
