I mean the bit in the End of Time doesn't necessarily mean that Simms Master is now on good terms with the Doctor. The Doctor chooses not to kill him but that isn't the first time that's happened. He tries to save him in the Movie. And in the Sea Devils the Doctor even goes to visit the Master in prison and promises to keep on visiting. The Master most likely only chose to save the Doctor because he could then get his revenge on Rassilon for what he had done to him. He even says this. And considering the Master continues to be the Doctors enemy until this story kind of I think it's safe to assume it was more of "now we're even". Either way I don't like the Doctor Falls and Simm is wasted.
