The Creeps is literally my favourite episode of Adventure Time. Like you said it was everything about Mystery Train done 40 times better. The atmosphere, the humor, everything is so perfect. And like you said the fact that it wasnt all wrapped up and actually left you wondering wtf was going on at the end was so good. (Even though it was solved later)
Honorary mention to Codename: Kids Next Door who did a mystery episode twice. Once with Operation: P.I.N.K.E.Y.E and again with Operation: C.R.I.M.E. I'd give it more to Pinkeye though for its general ability to make the tone of detective noir while still making it very KND. Bonus points for its INSANE mystery reveal that still haunts me to this day.
There was a guy who solved the Simpsons mystery and did get in touch with the creators, but he was a student who wasn’t able to travel and claim whatever the prize was at the time
Skylanders Academy had a whodunit episode in Season 3, although it ends with the victim revealed to have actually stepped out for a spa trip and not killed by anyone, although the unrelated, yet important truth was destroyed by the actual traitor without anybody seeing the security footage throughly somehow. The episode is called, "A Traitor Among Us".
The only thing that didn't work about Family Guys murder mystery episode was at the very end where Stewie saves Lois's life from Dianne just because he thinks he's the one yhat should kill Lois. We would've thought Stewie was over that by now

My understanding from the commentaries is that Barney was only pitched as Mr. Burns' shooter because some writers (most notably Oakley and Weinstein) don't like the character and find him annoying. The seasons they ran, 7 and 8, feature Barney far less than before and never in a plot-relevant role. Barney's role as Homer's best friend is noticeably reduced around that time, in favour of Moe, Lenny and Carl getting more screentime. So I think the Barney idea was mostly a goof on their part and not a serious consideration.
You mentioned the episode 'Mystery on the Friendship Express' from MLP:FIM, however, I think the episode 'Rarity Investigates!' would've been the better choice, as it has more of that noir style and mystery atmosphere that fits with the rest of the examples.

I think Bob’s Burgers had a really good Who Done It story, granted it was the movie, but still reeeally good. Definitely recommend to anyone that hasn’t watched it
"Squid Noir" actually does subtly hint at the twist because, in the first scene of the episode, when Squidward's horrible clarinet music is playing and can clearly bee seen reaching outside of the Krusty Krab, there are some jellyfish that fly by briefly, and they are the only ones that don't have a negative reaction to the music, even when absolutely everyone else, besides Squidward himself of course, does.
And Then There Were Fewer is definitely top 20 all time best Family Guy episodes. Great writing, great animation & a good mystery given the nature of FG being already a random show. I dont agree with the top comment on this video(sigh) saying the ending fell flat at all. It worked well and still does to this day. 10/10 episode

You failed to mention, Homer was originally the one who shot Mr Burns. He even shows up in the crowd suspiciously wearing Krustys makeup. One give away is homers nose, it's painted on not an actual circular clown nose like Krustys.(Homer was originally set to double as Krusty when working/in makeup) Homer would have finally flipped on Burns for forgetting his name once again. Ultimately, it came out well but for some reason they changed it to have the most unsuspecting person(Maggie) to commit the crime.
That's untrue as far as I know... Crew has always said that they intended it to be Maggie, but kept it open enough that they could make minor changes in the episode if needed be for the executives.
The thing that i like of the total drama episode is that its funny and its a good episode and its one of my favorite episodes problaby on my top 5 favorite episodes on my opinion

Honestly my favorite is prolly the one from Its Always Sunny, despite it being mostly with Charlie perceiving it, the film noire B&W style with some bits of red WITH the humor and style from Its Always Sunny makes it a great time. It's called "The Janitor Always Mops Twice"
You know The simpsons actually did give a lot of hints to who the real killer was. Think of it, Mr.Burns is too weak to handle anybody in the town (even grandpa) in a struggle, We also got to account the gun wound which was a pistol (so this takes away alot of the other killers) and the most important hint is the fact that when his stumbling into the sun clock dying, you CAN see that the gun in his holster is gone. This mystery was completely solvable with the first episode!
Totally drama world tour also kind of had one of these episodes the one where they are in England and have to find out who is kidnapping each contestant it’s not as close as the other but still and interesting watch but it does mean more into the investigation aspect than the action one did

I think it makes senses for Diane to be the one to kill James Woods just so she can frame Tom Tucker. Tom has done nothing but insult and belittle her through this show just so he can inflate his own ego and replacing her with a fresh young face was the last straw. As for James Woods, we all know that he tends to date teenagers or college students meaning that he might have been turned off when Diane turned 40. This whole plan could have worked if Stephanie didn’t screw everything up with her being loud, dumb and obnoxious.
Disappointed you did not even mention any of the king of the hill mystery eps. There were are least three I can think of off the top of my head, most better than most on this list.
