Is csX jumpers and JP1 to select roms sizes ? I've some eproms 2716 and 2764, can I use then ?

For most cases close CS12 jumper. JP1 is only used with W27C512.
2716 eprom is only 2kb. I don`t think you can find rom that size.
2764 is 8kb so it can be used.

how to flash the EEPROM after swapping them? There is a command onto MSX to do it directly on the machine or you need an EEPROM programmer on PC?

You need an EEPROM programmer.
