What would your little room be in this place? There is a lot you can do with a basic room when you have free access to power tools. Just gotta kill a few zombies and bam, new shelf!
Remember that knocking down a wall is really easy once you get the Sledgehammer. It can really change the pace of the places you live in, allowing you to change room layouts to what YOU want. I still think you should keep a chunk of the building the same though, just to keep the original intent of the space. Kind of like honoring it's history.
