I know it's a bit late but a little explanation about why the virus affects Rena's mind: All fighters employed by the player and his allies are equipped with the COFFIN. COFFIN is a cockpit that allows they pilot to fly the plane using their minds, this control is thanks to a neural connection to the plane.
I believe lower than 4th to 5th Generation Fighter such as F-4E Phantom II, Su-57 and F-22A Raptor has no effect on nanytes because they're using Cockpit instead of COFFIN.
Maybe because of the nature of PlayStation 1 Graphics. Since X-49 Night Raven and R-101 Delphinus I are the only AC3 aircraft playable in Ace Combat Infinity (now defunct), it's capable to fly alongside with Cockpit-based Conventional Aircraft such as the Dassault Rafale M. Since the SONY PlayStation 5 and Xbox Series X is now available, I don't know if Project ACES and Bandai Namco will make a retconned version of Ace Combat 3: Electrosphere in the future because of the existence of Space Elevator, and possibly the future 6th Generation Fighter.

A retconned Night Raven might end up with the TLS, Missile, and even Pulse Laser armaments. Pixy's TLS on the Morgan is very damaging at high difficulty settings, but apply that to the Night Raven when its turn rate is much higher than the Morgan's high-G turn. Neucom is founded by former General Resource scientists who feel the administration is holding back their scientific research that would produce technologies General Resource cannot surpass without them, especially nanotech, AI, and energy weapons. With monopoly in most aspects of Usea, General Resource has little incentive for risky R&D. Their aircraft lineup involving retrofitted aircraft is a testament of improving current airframes but never inventing new ones until they went into an arms race with Neucom to take on their Delphinus series that resulted on the XFA Game developed for ace pilots but did not anticipate pilots defecting from all three factions as Ouroboros.

Exactly how is a Sidewinder supposed to damage nanomachines? There's a very low chance of that shrapnel hitting any of them, and the shockwave is too short-ranged to affect more than a handful. Even mk82-style bombs might not necessarily harm them much.
The impact effects mostly look like payload dispersal. Probably some kind of specialised hunter-killer nanite or microbot swarm - a logical enough thing to develop and stockpile if utility nanos going "gray goo" is a realistic proposition in the setting. (An EMP weapon oughta straight up have bricked Rena's plane, and likely fried her brain in the bargain given the neural link, on direct hit...)

I think the old model planes would not take direct damage. I'd like to assume that you'll only receive rapidly increasing damage on your interface systems before reaching engine failure. Assuming Rena has special COFFIN mainframe, ONSI which directly connected to her nerves differs from ENSI, she'll take more severe damage which cripples her mind as surge of nanobytes try to override her mind and aircraft which Erich seems not taking the damage too much when approaching close to the cluster
"All this time, I thought that for me, all my mind needed to have was wings." In fact, it turns out that my mind also needs a better antivirus software. Also, I was Rena in this mission. I finished with something like 94% damage to my craft because I didn't know what caused the virus attacks or how to shake them off.
It’s never stated, but the nanobites formed MASSIVE clusters of colonies. It’s not the ground TGT you need to watch your proximity to, it’s the giant spheres.

The nano-bites presumably erode the materials in the plane's airframe via the garbled building parameters within the nano-bites.
Basically rena is connected at ENSI onboard system of her su-37, the virus trying to damage the system, damage Rena's brain too

Play any other route in the game and you'll be doing that. Play the General Resource -> Ouroboros route to kill her in an even crueler manner.
