How to you keep a [colour] highlighted word in one of those titles like you have with Creative Adventures being both black and grey? Whenever I use the empty character style for Running Header it changes all those Character Style elements within the titles. The fonts obviously stay because they're made in paragraph styles, but the special character elements obviously don't because it gets overridden by the running head character style

Or probably I will need to do it one by one? (The text and number of the page need to stay in the layer up to the document to be showed)
Yes, this should be fairly easy to do. Step1: Save the pdf file as a word document. Step 2: Create and InDesign document with a single page. Step3: Hold the Shift key and use the Place Command (File > Place) to import the Word document into Indesign. Note that by holding the shift key, all 1000 pages will imported at the same time. Adding page numbers - Step 4: Double click on the Master Page A (the default master page). If your InDesign document uses facing pages, you would have a Left Master A and Right Master A. Draw a text box where you want the page number and hold down Command/Control, Option, Shift and type N. This will create a placeholder A for your number. Copy and paste this placeholder A on the Right Master page. Now return to your pages and you should see page numbers where you had the placeholder A. If you don't need a page number on any page, simply drag the None Master page onto the page icon to apply and the number would disappear. Hope this helps you.
You can also import the pdf document into InDesign and add the page numbers using the steps listed above. You can use an InDesign script called Place MultiPDF to bring in all 1000 pages into InDesign. Note you can add content to the document but the imported file will not be editable.

I would create a different parent page that you use for end matter! Then you could control whether or not the variable appears on a page.
