There is no mystery, ZUR destroyed the flight recording for that day and the manifest also disappeared so it’s 100% foul play. Most likely the flight was carrying military weapons and these caught fire destroying the aircraft.
Wasn't it because a conference got cancelled? What benefit would South Africa have from Libya bombing an American plane over Scotland (even if it was supposed to explode over sea)?
