I am wondering what the process of investing in real estate is in Japan if the government does not offer residence permits for the investment? Or do they allow residence but disallow citizenship.

Hello, thanks for your comment. Residence permits and investment are not linked. Meaning, even if you invest in Japan, the Japanese government will not necessarily allow you to stay.
However, your investment may help you obtain a green card (and other types of visa)
