I had the same problem. I switched to .8mm nozzle size and it all went away. So check that nozzle and good luck!

hey i dont know if its been said yet but ..when printing with a larger printer if your slicer allows it turn your heat up as you get higher in the print alot of the "under extrusion" is lack of heat i thought forever my printers weren't putting out enough plastic but after some testing i figured out it was my heat settings

lower your print speeds, increase print temps, use different filament ,do proper calibrations on all of your extruders and hot end

For the problem with the under extrusion try turning up your extrusion multiplier setting.The setting basically determines how fast the printer extrudes. A higher value extrudes faster while a lower value extrudes slower.
