That definitely sounds like an alto flute to me, and I wouldn't put it passed Jeff to play something like that. The entire band was killer here, definitely an awesome video.

There are 2 versions of the CD. One is a CD/DVD, so the album is on one side, then then DVD-Audio album and comedy video / small show on the other side.

RobertELee01: on a fretless, you can hit a harmonic (looks like B (4th fret) or D (3rd) on the G string here), fret the note with your finger, and slide it up or down
Reading some of the comments below I had to respond. The bass is a Taylor AB-1 fretless. Beautiful and weird looking guitar and very large...but...and it's a big but, unplugged it sounds like a box with strings on it!!! Went looking for an acoustic bass recently and came across this one and I was less than impressed with the dead unplugged sound together with the AUD$5800 price tag. Most acoustic basses sound good plugged in...but what's the point then. Note the P-Bass style pickups he's using?!
He's getting a "sweep" effect by doing a roll really fast. He does it at 4:05 as well. You kinda rest your thumb and fingers on the strings and "roll" your hand off from your thumb to each finger.

@chabyte I don't, I just posted this from the DVD side of The Hidden Land album from The Flecktones. It's worth it, just get the album, lots of great stuff, this video is from a half hour long mini movie/concert with lots of random rehearsal shenanigans. It's really quite fun. Although, the edition I got was a dualdisc version of the album, cd one side, and a dvd the other. I don't know if this is the normal version or just special limited thing. Either way, it's a cool album.
