You don't need to alter the length of the factory studs, there should have been 2 .835 spacers included. The spacers go between the passenger mount face and the shoulder of the factory stud.
I just bought a mustang gt for 20k but it got 101k miles.. I’m thinking about swapping the engine for a gt500 or do you think I can mod the 101k mile car( my first time owning a mustang )

That may be true however my kit didn't come with any spacers. I reached out to BMR and that was the advice I was given.
So, it looks like the engine has to be lowered slightly so that the 3.8 Whipple will have enough clearance for the strut tower brace?
Yes. The new engine brackets lower it about 1/2".
Is the steering wheel link touch the headers?
No it doesn't on mine.
