the clear bowl on the bottom is for seeing if you have any water in there as well as contamination. it's a good thing. bicarbonate of soda and warm water will nutulize any acid around the battery then you can just rinse it with water to wash away any soda. it looks good with the fresh paint like you did. yearly maintenance is a very good practice to do.

The blue cap is not the fill for the front axle, it's the white bolt-head same location on the opposite side.
Mine had an awful whine, and the dealership finally replaced the HST pump, it was about a $5k warranty repair, and the whine is now gone. Requires splitting the tractor, comes with new hydraulic filters and fluid obviously.
It's not normal, even though a ton of these (both LS and NH same models different name stickers) have that whine, it is not operating as designed, as you said, you're planning to keep it for a lifetime, I was honestly embarrassed by mine, $25k-$35k don't settle, make them fix it.
