Here's the funny thing about Keaf (the Esca) and Psiics (the Anglerfish Keaf is attached to): the entire archetype of Ghoti are basically giant space fish. And if you look at Keaf closer, the thing that makes it glow isn't bacteria; it's an entire star. So Psiics eats entire stars to fuel its lure.

If I were to guess, the bacteria gets in through the openings in the esca, and either the holes have some form of filter, the body fights off other bacteria, or the esca releases food specifically made for that bacteria into the esca, or a combination of those options. Chances are the bacteria isn't specifically made for the anglerfish, but is just indigenous to the environment, and the anglerfish just happened to adapt to have that specific food and layout for obtaining said bacteria.

Regarding the secondary primordia, is it perhaps possible for it to grow into the primary esca if the original becomes missing during the juvenile stages?

In even broader sense, some arthropods can replace their appendages during moulting process if it's damaged. Fishes can regenerate their damaged fins. I don't think all of those example can be perfectly compared with secondary primordia becoming the primary esca though
