He knew that the kids were on the boat but it was the middle of the night. The kids were supposed to be in bed and Bourne thought the target was alone but they all fell asleep on the couch watching a movie. If it were a real scenario, based on how long he was on the boat I would infer that the guy was pretty much never alone. I mean the dude was basically an African king with over a dozen kids and multiple wives. He was also extremely paranoid. Especially about the safety of his kids. Logically he probably wasn't likely ever truly alone. Except maybe on his Yacht he might be. Bourne likely thought after nearly a week at sea he finally got lucky and the guy instead of going to the bedroom, as he usually would, stayed up late to grab a drink, watch TV and relax alone for a while. Something he would never do anywhere else. So he took his chance and it ended up being a misplay.
Yes. Bourne “cracking” was a result of the kids being there, yes, but even more so a result of realizing he would have to kill the kids right after killing Wombosi to leave no traces. Like Conklin said, he sends men like Bourne to be invisible.

The first movie had plenty of mystery, and a huge arc for the lead character to go through. He has to piece together who and what he is and what he can do. By the second movie he's recovered much of his memory, and the skills of a world-class assassin.

Bourne is a juggernaut in the film up to this point. Conklin does such a good job at making Bourne look like a bumbling fool right at 0:33 when we finally are provided with answers.

Protective measures to hide the failure of the assassination program and bury the truth from the public and congress. The same pattern follows the whole trilogy, and in the end Jason finds the truth and ends their corrupt careers.
