But Morty was what he used to track the simulation, not Jerry.
When I rewatched the episode I realized Rick's knew from the start that Morty was part of the simulation, he even mocked about them burning the processors for making him so complex after making the rat so roughly
Things that gave it away 1. Morty knowing what he tells him 2. The fact that Jerry’s suit is still on him, which doesn’t make sense because he wouldn’t be able to put on this suit if it wasn’t a simulation. 3. As they were running, there were a lot of useless details like the glitched simulation humans and operations on poptart people outside the simulation
theory: they used jerry as the reference to model the fake penis on morty, hence jerry being naked. since its the wrong dick on morty, rick already knew from the toilet that morty isnt real

They never disappeared! Those crystals were part of the previous simulation, so they *should* have disappeared with the previous simulation, but they didn’t!
Kind of interesting that this Jerry goes from spending a day being the only real person around him to being the only real person left on his Earth after the Cronenberg incident.

He 'played' with morty while collecting the crystals (he wouldn't do that normally) and he made another zynic commentary about the luck of all components beeing in the small ship. Like Season 7 Episode 5 was a great episode SPOILERS (I Intentionally left this part of the comment blank) Like the scene set in that void between universes right outside the "limited number of universes where each Rick is the smartest mammal in his universe" Central Finite Curve where it shows that there are millions if not tens of millions of people other that the Ricks who also developed portal guns and interdimensional travel. That was a really cool smart scene in my opinion. Like the fact that even in that very isolated part of existence that Evil Morty was in was filled with countless people popping in using portals so that it was super chaotic. It made sense that even though maybe only a relatively very small percentage of people in most universes in the entire multiverse have portal guns and are smart enough to use them and only a small number of people create portals to the very isolated part of existence where Evil Morty was in at the beginning of the episode, the fact that there are literally an INFINITE number of universes and the fact that many portal travellers probably understandably decided "I'll just test out my portal gun by jumping to what my research sayd is a VERY isolated part of existence in general" meant that even that very isolated area of existence was completely filled with countless portals and travellers literally all over the place. It was like the infinite multiversal equivalent of like how even though only a very relatively small number of people visit America's national parks each year most of the parks get tens of thousands of visitors each every year just because of how many people exist in the world in general. Also it sort of made sense there'd be weird structures there like that patchwork bridge that had likely been built, damaged and then repaired by countless people using various different materials since it makes sense somebody once built a bridge and then countless other people would've come along to modify, damage and/or repair it using various different construction methods and materials. Also it makes sense that there'd be entire weird lifeforms that ended up getting stranded in the void between worlds and/or evolved there to live just off of eating many of the portal travellers that come there due to all the portal travellers that regularly end up there.

Plutonic Quarks, Cesium, and Water. As someone who knows nothing about chemicals, I assume the cesium reaction was just the ignition and the Plutonic Quarks was the actual explosion. Whatever the hell a Plutonic Quark is.

So they kidnapped Jerry and put him in a simulation inside Rick's simulation all to make the simulation that Rick was in feel more real by having Jerry there to show real emotions
I think that one of the reasons he wanted to kill Morty while he was drunk in the end of the episode was because he knew he was in a simulation while making the "dark matter" fuel, however, he did not expected Morty to be simulated, thats why he says "You simulated my grandson genitalia?"
