Is it running too rich on the top end? Maybe the fmf pipe is a restriction compared to the straight pipe. Meanwhile your carb is dumping the same amount of fuel and flooding it out. Either that or the longer pipe is helping with exhaust scavenging and giving you more torque and the carb is leaning out. I don't know 2 strokes as well as 4. Try richening up the mixture and see if it helps. If not, lean her out a bit. See if that helps. Sometimes on v8s, a combo really likes a carburetor spacer and others don't. Sometimes an 18" long collector extension on the headers really wakes them up compared to open headers. Apparently the engine doesn't like the flow characteristics of your combo. You're unbalanced now. They say that short, fat pipes make better top end horsepower and longer skinnier pipes help scavenge on the low end. Maybe your engine is just running out of air at max speed compared to the open exhaust pipe.
You can actually put to big of a carb on a 2stroke. If you put to big of a carb for your engine displacement there won't be enough vacuum to suck the fuel up the jets. Before you go with a bigger carb, try drilling out your jets or putting bigger jets in first. Also with a new exhaust on a 2stroke you'll need to tune your carb to that exhaust. The chambering effect will be different with that bigger muffler.
Small consideration that I didn't note was this tank of gas was the last of my year old mix can, it's been working but the mix ratio could very well be a little off here

If you back of the throttle when it does it then get back into the throttle and it picks back up it's pulling all the gas from the bowl and can't keep up .I had a built 125 that would do that so I went to a bigger carb to feed it . also you might need to increase to a better flow from the tank going to the carb to make it feed better. I'm just going on what my experience with my bike did and how I had to correct it . maybe this will help.

A 20 or 22mm carb for a pit bike. Build a manifold that would allow it to bolt on. Instead of running like a chainsaw engine, it would run and idle like a 2 stroke dirt bike engine. You’d be surprised how much of a difference a $20 amazon carb could make
It’s because two stroke engines need back pressure and the exaust you put on doesn’t have the expansion chamber the one that was on there was built into the muffler but since that exhaust is meant for a dirt bike dirt bikes have the expansion chamber in the exhaust system not in the muffler so with that exhaust it has a lot of airflow so there’s no back pressure for the reith valve to run correctly without the back pressure has a lack of power and and full throttle isn’t constant just kinda goes and stops goes in stops like what happend in your video
You don’t need a bigger carb , you need to Upjet it for the pipe so more fuel runs through carb and gives it the sufficient petrol it needs , you may want to buy a jet kit for your specific carb
2 strokes need a 2 stroke exhaust. It needs the back pressure from the expansion chamber in order to run right (especially on the top end). Not too sure but i dont think running straight pipe and a muffler is good for a 2 stroke engine’s longevity either.

you need to get a bigger corberater because there is not a fuel going in to the motor and you need to get a bigger fuel line

If you want to do a silent mod you can use a 50cc vespa muffler

The muffler puts restriction on air flow through the motor. To increase your speed you need to have it straight piped and a bigger carb for more flow
