The Smash Remix is my favorite Smash remix, period! But a lot of the credit definitely goes to Morishita's arranging, avoiding electric guitar so prevalent in MM remixes in favor of more innovative sound design. And the original Dark Man Stage is contention for my favorite NES tune.
Dark Man was an imposter of Protoman. The first evil castle you go through after beating the 8 original bosses belonged to Dark Man, making him appear to be the final boss until you defeat him. After beating his castle then you go through the Wily castle. All 4 Darkman stages have this theme to them.

@Arc13 Napalmman's is just a tad slower in tempo than this, and has similar spots but not as much of a continuous rhythm. Napalmman's track seemed to influence many of MM7's later tunes I wager however, namely Junkman's theme and that game's Wily Stage 3.

Now, out of just the fortress and boss music, I don't know. Mega Man 9 had decent fortress music all the way through, and if you ask me, it was the ONLY one that did. Dark Man's fortress music was good, WS1 in MM3 was all right, and yes, I do like the music in WS1&2 in MM2 (I wonder why everyone remembers 1 and 2 but not 3 and 4? Gee, uh, maybe because the music in 3 and 4 was nothing but a chromatic series of half notes?), but overall, I tend not to like the fortress stage music as much.
